Check the websites of the airlines that fly the routes you want to fly. Many of the "discount" websites don't list airlines like Southwest and jetBlue which often have very good fares. Also check the websites of the major airlines like United, American, Delta, US Airways, etc., sometimes they will have fare specials to certain destinations. Otherwise, Kayak.com checks many of the airline and so-called discount websites and is a good place to start. Compare their prices to the prices on the airline websites before you buy.

There is no airlines that is always the cheapest one for all routes.
Excepted for routes with limited amount of airlines, checking the site of each airlines takes a lot of time while you may get full details (prices, flight duration, connection if any,…) for each available flight in just a few seconds with a booking site.
Finding online the cheapest flight for you is the job of flights brokers/ booking sites. They have all required expertise, know how, and data.

With regards to the USA, I found Travelocity very often offers the cheapest deals. I rarely get a better deal with another booking site or with the airlines.
A low cost airlines may sometimes offer a better price. But this is not a rule.
In Europe, I like Opodo and TerminalA. Queries at Opodo may include low cost airlines.

–Use flexible dates in your query
–Include low cost airlines in your query when possible.

there are quite a few sites that you can search that will likely give you the best prices available. just go here: http://cheapest-travel-ever.info/bwsa and you will be able to compare prices on all the reputable travel sites in just a couple minutes. it's very convenient and will save you a bunch of time and money. Also, make sure you buy them online… otherwise they charge much higher fees for phone orders. good luck.
